When we enter a ship to code that is different from the bill to, the tax info for the bill to is overwritten by the tax info on the ship to address. We have not really populated that field in the ship to address. Is this behavior normal?

Yes. Sales Tax is governed by the Destination, not who is paying the bill so you need to populate the Ship To customers with tax authorities.
