Scan/Ship doesn't create any Lot Numbers.  It is recording the Lot Numbers of the items you are packing (which presumably have already been processed through Finished Production and have Lot numbers assigned if they are Lot Controlled).  What would be the point of turning it off?  Certainly the person packing the order is going to be in a better position to know the correct lot numbers than somebody in the office posting the invoice later.
